چکیده

Here, for convenience, the mutually mutated gene is specified by a vector of binary random variables H = (H1, . . . ,Hn), only one of which can be assigned value 1 at a time: P (Hg = 1) = 1 n , and Hg = 1 implies that Hg′ = 0 for all g ′ 6= g. To obtain P (y|θ), the observed likelihood for observation y (equation 1 in the main text), we need to marginalize the hidden variables out. This likelihood depends only on the number k of values 1 in this observation, its length n, and on the parameters θ, and will be shortly denoted fθ(k, n). Let d = δ(1− β) + (1− δ)α.

Modeling Mutual Exclusivity of Cancer Mutations

In large collections of tumor samples, it has been observed that sets of genes that are commonly involved in the same cancer pathways tend not to occur mutated together in the same patient. Such gene sets form mutually exclusive patterns of gene alterations in cancer genomic data. Computational approaches that detect mutually exclusive gene sets, rank and test candidate alteration patterns by r...

WeSME: uncovering mutual exclusivity of cancer drivers and beyond

Motivation Mutual exclusivity is a widely recognized property of many cancer drivers. Knowledge about these relationships can provide important insights into cancer drivers, cancer-driving pathways and cancer subtypes. It can also be used to predict new functional interactions between cancer driving genes and uncover novel cancer drivers. Currently, most of mutual exclusivity analyses are prefo...

An exact method to compute a $p$-value for the beyond-pairwise correlations among cancer gene mutations

The increasing observation of mutual exclusivity correlations among cancer gene mutations is a key component for identifying driver events or pathways in cancer genome analysis. Here we report a rigorous statistical method to compute an exact p-value for the beyond-pairwise mutual exclusivity or co-occurrence relationships among cancer gene mutations by enumerating a null distribution of overla...

BeWith: A Between-Within method to discover relationships between cancer modules via integrated analysis of mutual exclusivity, co-occurrence and functional interactions

The analysis of the mutational landscape of cancer, including mutual exclusivity and co-occurrence of mutations, has been instrumental in studying the disease. We hypothesized that exploring the interplay between co-occurrence, mutual exclusivity, and functional interactions between genes will further improve our understanding of the disease and help to uncover new relations between cancer driv...

A weighted exact test for mutually exclusive mutations in cancer

MOTIVATION The somatic mutations in the pathways that drive cancer development tend to be mutually exclusive across tumors, providing a signal for distinguishing driver mutations from a larger number of random passenger mutations. This mutual exclusivity signal can be confounded by high and highly variable mutation rates across a cohort of samples. Current statistical tests for exclusivity that...
